Two pipelines we have built for data generation, analysis and QC/QA are ProtPipe and GenoTools, both recently published in peer reviewed journals. They are end-to-end packages taking your team from raw data to pilot results. GenoTools automates most genetics lab functionality for both array and sequence data, while Protpipe does the same for array-based or mass-spect proteomics data.
